I am a 3rd year computer science engineering student.Is it beneficial for me to go for FPGA course or seminar?

Only to the same extent that taking to a linear algebra or hardware design course would be beneficial.

It really depends on what your interests are and what you intend to do with your degree (what you want to specialize in).

FPGAs will be useful in embedded programming and chip design.

Yes. I do embedded systems programming and most of the systems I work on today contain FPGAs. Sometimes the processor is a softcore in the FPGA as well. Also, the line is blurring between hardware and software: There are C to HLD compilers for example, that can be used to accelerate software algorithms in hardware.

Depends whether it aligns with your interests and likely career path. It will fit well with other low-level courses close to the hardware (computer architecture, device drivers and so forth). I would say yes, absolutely - many students these days graduate only knowing about very high-level programming and with insufficient knowledge of what's going on behind the curtains.

I have actually got an oppurtunity to attend a FPGA seminar by paying some fees.So I am confused whether to join to that or not.Will it be useful for me in the future?Please give me some suggestions.

The other side to my response was hinting that if you think you will be spending most of your time working at very high levels - say, programming UIs and writing SQL - then knowing about FPGAs is unlikely to help you.

Depends, if you want to have some hardware knowledge than there is not harm in taking FPGA course but again it should not be an requirement like an Operating System class.
