This might be way more than you're looking for, but have you looked at the Java Content Repository API? It's built on top of Apache Jackrabbit, so that may be more to your liking.

http://jfilesync.sourceforge.net/ might be handy -- an application rather than a library, but since it supports both GUI and CLI operation I assume there's a reasonable API for the functionality in there somewhere, and since it's GPLed you can hack and graft it to fit your requirements.
