Joomla Quick Start Guide is excellent. In my personal experience it really helped me to get started with Joomla.

And then Joomla Docs are good place to be at.

If you have pages that are purely HTML, then just copy the content into Joomla articles. But be aware that Joomla makes heavy use of CSS. If you also used it into your HTML then you may have to adapt them and can be tedious. If you do not care so much about formatting, you can remove your formatting by copying the HTML content and paste it as text only. Then the look&feel of the current Joomla template will be respected and your site will look consistent.

Regarding the pages containing PHP you have the option of allowing embedded PHP in your articles (which is not good if you allow users you do not trust to write articles) or to bind them in as external link or internal link (Wrapper).
