Right off the bat, Ubercart is free, always. Magento has a 'free' version, but you will find that it is more limited. The paid versions have an astronomical price attached to them. Magento is not PCI compliant (even says so on their site) whereas Ubercart is.

Developing for and extending Ubercart is not as painful as it is for Magento, which involves a lot of complicated overhead, especially the templating system. Since Ubercart follows Drupal API, if you are no stranger to developing for Drupal, you won't have much problem.

Magento is not a CMS. If you plug Ubercart into Drupal, you get a CMS -and- a commerce system.

The only thing I have a problem with in Ubercart is the default interface is bland and not so straightforward, and having flexible discounts is tough unless you are willing to get some programming in. It also does not come with many reporting styles, but you can use Views and Ubercart Views to bridge a lot of gaps. But if you're familiar with Drupal, you can overcome most issues rather easily.

Right off the bat, the Magento free version is just fine as an eCommerce platform. Yes there is an Enterprise version, but unless you're looking for a higher-tier paid eCommerce platform (of which Magento is one of the cheaper options), pretend it doesn't exist.

Ubercart is a CMS trying to be an eCommerce system. Magento is an eCommerce system trying to be a CMS. Take your pick.

PCI compliance may be an issue, depending on whether your business is concerned about that. The Magento team is addressing that as part of the roadmap, so don't base too much on that decision.

Extending Magento is definitely a pain, the power that it has as an eCommerce system definitely comes at the price of ease of programming. Depending on what you need done, this may be a big issue or it may not.

Both have major benefits and drawbacks, compare the features and (since they are both free) download both and tinker around with them. Whichever fits your needs, go with that.

You should take a look to VirtueMart that is an amazing a Joomla module: http://virtuemart.net/

I love Drupal, I'm a drupal developer but I don't mind to accept the limitations of my favorite CMS/Framework when others are doing better job. :-)

Virtuemart is free software, is very easy to install, isvery nice, with a clean interface and (most important) and a impressive back-end.

The best way to answer this questions is to determine what is more important to selling your product. An eCommerce solution or a CMS.

If your store requires a lot of information that cannot be sold on a single page or your site is selling a single product, then a CMS based solution will probably give you better results.

If you are looking for a more traditional full store type of site, then I would go with Magento or other eCommerce focused package.
