I recently rewrote a website and the structure of the URL changed. How can i clear all the old information that google has that site so that it does not conflict with the new site.

Check out google webmaster tools, through it I think you can ask google to look for your new site address.

Make sure to add 301 redirects as stated here: http://www.webconfs.com/how-to-redirect-a-webpage.php

Google will get the hint after and wont list the old pages after awhile as well.
