How can I get updated MySQL to find existing databases?

My Ubuntu installation was recently updated along with MySQL and somehow I have lost contact with my databases.

By this, I mean that the FILES are still there on my system, and I have pointed the data-dir to the location of the files.

However I can no longer start the mysql client using my previous username/password combination, and when I log in using "admin" or "mysql" as the user, I cannot see the databases.

Any clues?
