Re-Deploying Site Definition in Moss affects hidden pages

We have used a minimal publishing site definition to create our site collection. We have then added some new cms pages to the site. Some of these pages have been hidden in modify site navigation. When we redeploy the minimal publishing site AS IS it un-hides the hidden pages.

Has anyone else seen this behaviour?
